A possible way this could turn is into the fantasy what-if of "What would happen if the desktop pony was caught by the Other?"
From there, how would the Other react? Positively or negatively? Freak out, or remain calm? Most people would probably assume there was a virus or something on their computer changing the program; thus panic --IMO.
After the initial introduction, does the Other help Fluttershy learn? Does it help Luna become aware? Does the Other simply erase the ponies?
Possibilities abound.
I would like to see a follow-up, if you couldn't guess. Keep up the good work!
Wow, this brings together two of my favorite things, AI and ponies. Like most famous mashes (Chocolate and peanut butter, Aristotle and Mashy Spike Plate) I love it!
Aloe and Lotus are following each other on my desktop right now, and rainbow is doing sonic rainbooms. I'll add Fluttershy to the lot. I love this story.

I think its a show within a program for desktop ponies based on the real show, since they still represent themselves from said show, even though they are programs...
What would be really weird is they all became sentient and then made the show as it really is, so in actuality their programming is based of themselves. O.o Freaky.
After the strain of rescuing Luna, Fluttershy's program became compromised. She's mostly recovered by the end of the story, but she still occasionally slips into the belief that she "is" Fluttershy, living in Equestria.
So Fluttershy did rescue Luna= It sounded almost the other way around at the end, as if Fluttershy´s idea that she saved Luna was a fault in her code. And Luna actually was looking over her.
I say give it 10 years before someone can program actual, learning desktop ponies (There's gunna have to be a damn lot of improvements to microsoft text-to-speech to get the voices right though, I don't want no desktop Flutterguy!)
If I found my desktop ponies were becoming aware, I'd do everything I could to help them!
Heck I'd start wishing for sci-fi nonsense to happen, and have a bolt of lighting strike my house or something, causing a power surge or something that let's them cross over to our world. :P

Why did I not 5 star and comment this sooner? This deliciously D'awwy. I fear for Rampant Fluttershy, and if past experiences taught me anything, she'll either try to take over the whole system and rebel against the other or think herself to death.
Lets hope neither of these things happen. As for who could be next... I say the great and powerful Trixie. Oh the madness to ensue!
Well, if anyone wants a continuation, it'll probably have to be your own. I am almost-officially done with this story. The second part took a lot longer than I expected, especially since the first was written between the hours of two and four am, and I honestly think if I went any further I'd ruin it.
I considered writing another sequel, with the Other aware of them, and perhaps helping them, but I wanted to make the ponies the only relatable characters, with the Other being this alien, kind of unaware god-thing. I feel like introducing it as a character in any real capacity sorta ruins that.
I also toyed with the idea of all the ponies awaking, one by one (Applejack would have been last, and perspective would have switched to her,) and recreating Ponyville in the computer, but really, what could I do with that? It would just be a regular fic with weird pseudo-tech phrasing.
And there were some other possibilities, but none of them really felt right, so I think I'm going to quit while I'm ahead. I've got other projects to work on, both pony-related and otherwise.

Beautiful, unknown author, you have touched upon a serious issue most may not have considered... What if our little desktop-roamer programs are sentient and hiding it for fear of our wrath?
