It really does seem like this is an actual threat. Rainbow Dash during the best young flyers competition... Twilight when Philamena is taken... Maybe the benevolent leader really does have a dark side?

Actually, just the other day I was noodling around with something I might turn into a fic at some point that's kind of on this topic. Celestia is a millennium-old (at least) immortal with vast power at her disposal. Even without going into Tyrant Celestia territory, to steal a line from Narnia, she's good, but she's not safe.
Even after knowing her well for a decade or more, Twilight is often uncertain how she'll react. I think Twi's seen enough to know that she'll never really understand the princess's mind.
...or,Y'know, Maybe Trollestia and Luna's magical battle accidentally ponyfied all mankind, and that IS the earth.(insert planet of the apes ending rip-off)
